Is there a way to run the Opentap .exe installer silently? So far my attempts with several flags have been fruitless (-r, /S). We are looking into options of automating the set up of the development environment on a new machine.

This is not currently supported on Linux, but it has been supported on Windows for a while. The option is --quiet. We are planning to add support to the Linux installer as well.
